Autopilots which control actuators which control the control surface are digital run on software. You can program the heading or the waypoint manually keying in values. There is no reason why there could not be a back door to any autopilot to program it. The question is what part of the flight used the AP and what part was manually piloted. I don't know how that can be determined.
